Using MR images in Turku PET Centre
What are MR images used for?
- In partial volume correction (PVEout is currently in test phase)
- As anatomical reference for accurate placement of regions of interest (ROI)
- In warping a subject's brain onto a template or atlas, to apply SPM or ROI templates
How to find the reference MRI data?
MRI scans after summer 2006
MRI images can be found in PETO.
MRI scans between summer 2004 and 2006
The personnel of Turku PET Centre copied the MR images into computer brainserver
or io. You can connect to brainserver or io, if your PC is connected to
TUCH network, by clicking the right mouse button over the icon
Oma tietokone / My computer and by selecting
Yhdistä verkkoasemaan / Map network drive, and writing
\\brainserver\mri or \\io into the field Kansio / Folder.
Alternatively, you can directly list the contents by writing
\\brainserver> or \\io to the Explorer address line.
MRI scans before summer 2004
MR images can be found in computer T20PET83. You can connect to T20PET83,
if your PC is connected to TUCH network, by clicking the rightmouse button over the icon Oma tietokone / My computer and by selecting
Yhdistä verkkoasemaan / Map network drive, and writing
\\t20pet83\DICOMdata into the field Kansio / Folder.
Thereafter, MR images can be found in the new network drive in folder
incoming.
MRI file format and filenames
Images are in this folder in DICOM format. Each DICOM image consists of >100 files
in a single folder, which is named based on the seven first characters of the
subjects last name. If the last name is less then 7 characters long, then the
rest of folder name is taken from the first name(s). The 8th character of the
folder name is used to separate images that have the same initial part
(a, b, c and so forth).
Note that DICOM
image contain subject name and identity number. Unless these are removed from
the DICOM image e.g. using program dicomanon,
it is strictly forbidden to take or send image outside the hospital.
DICOM format can be converted into ECAT 7 format using dicom2ecat 2.0.0 beta in TPC network (consult Harri Merisaari), or Vinci.
Note that ECAT image contains the subject name, and it must be removed using program ecatanon before the image can be taken outside the hospital.
MRI-PET coregistration
For an Analyze 7.5 MRI image the coregistration to an Analyze 7.5 PET image can be done withcoreg.
